Mix and match command line and file options #45

Options may currently be specified in a plugin file, and replaced with input form the command line invocation, or specified in a json option file. I think it would be advantageous to be able to have a hybrid solution, so that mostly static options can be in a json file and others may be specified on the command line, e.g., the PDB file for PDB2PQR.
