path to `extraction_path_patterns.tsv` is hard-coded

same for `check_LocalApp_error_logs.sh` and `/Logs_Intermediates/SamplesheetValidation/*_SampleSheet.csv`. We should avoid hard-coding any paths into the script - rather make them default options for args that can be supplied.
