Portal Gun Bug

Running a server on 1.12.2 with the FTB Direwolf20 pack.

I had a saved location in the nether with the portal gun, and another for my base. On my way back to the overworld I accidentally forgot to change the destination from the nether to the overworld. I did not close the portal to the nether (so there were two open, the destination and the entrance) before changing the destination and then opening a new one to the overworld, so now there are three portals open. I took the portal to the overworld and it worked fine (as in I got to my proper destination).

Now it says "There is already a portal at this destination!" when I attempt to RC the ground. I cannot access the GUI with sneak+RC, and I made a new gun and I also cannot access the GUI with it. The new gun gives the error "Something is wrong with the current destination!" when I attempt to RC the ground. I have attached screenshots of both instances.

I have restarted the server and the physical machine. Any ideas?

On a whim to try to go find the area in the nether where the pump was to close the portal. Since I didnt mark it I OP'd myself and flew around in the nether. Could not find the location. Upon teleporting back to the overworld I tried the gun and it works. So perhaps going into the dimension that it got stuck in and coming back to the overworld fixes it?
