I would like to congratulate you on the outstanding work presented in your recent paper. The results are truly impressive, particularly the breadth of targets addressed and the experimental validation at such an unprecedented scale. I have also managed to set up Proteina-Complexa on our HPC cluster and have successfully generated some de novo designed binders for a custom target using the default pipeline.
While exploring the tool further, I came across your description of scaffold re-engineering applied to the Nipah virus target (Section 8, De Novo Design and Binder Re-Engineering for the Nipah Viru), where you describe a Diffuse-Denoise protocol to optimise an existing binder. This protocol would help me tremendously with the redesign of an already fairly decent binder (experimental Kd in the low nanomolar range). I would therefore be very grateful if you could provide me with further details about this protocol and let me know which commands are required to apply these steps to my Binder.
