Format '.keep' in analisys of ancient samples

I try to launch HapNe program for aDNA, but I don't know what is and how to receive a 'keep' file format. Please, give an information about that format file.

Dear Schvartsman,
the keep file contains the ids of the samples you want to keep, one per row.
