Run threads with polytomy flags

Supporting underlying arg-needle-lib development work to test thread_sample with various polytomy flags (https://github.com/PalamaraLab/arg-needle-lib_dev/issues/17). Initially this will just be adding command line params to threads convert that are passed into threading operations.
