Update dependencies to support python >= 3.12

With strict dependency checkers (e.g., uv), python >= 3.12 is currently not supported due to scipy 1.10 depending on python <3.12.
It would be great if the dependency versions could be updated to support newer python versions.

From a check against the 1.11 release notes, it looks like more recent scipy versions would not break bento's functionality.

I will do some regression testing and get back to you, but you're right this shouldn't be holding back python>=3.12 compatibility. Thanks!
