Chests with kill all enemies requirement won't spawn during certain enemy randomizations

In Great Bay Temple, the hallway with the Bio Deku Babas all the enemies were replaced by Big Octos. Upon killing all of them, the stray fairy chest that was supposed to spawn upon killing all the enemies in the room didn't spawn
