If you've ever built a layered Kubernetes stack — CNI first, then cert-manager, then Flux or ArgoCD — you've probably seen something like this:

This isn't a Flux or ArgoCD bug. It's a race condition between infrastructure components and the API server — and once you understand it, it's completely preventable.

## What Actually Happens

When you install a CNI plugin like Cilium, or a policy engine like Kyverno, or MetalLB for LoadBalancer support, these components do more than just run pods. They also:

1. Register **CRDs** (Custom Resource Definitions) with the Kubernetes API server
2. Register **webhooks** (ValidatingWebhookConfigurations, MutatingWebhookConfigurations)

The webhook registration is the troublesome part. The API server rewires its internal request routing whenever new admission webhooks are added. During this rewiring — which can take anywhere from a few seconds to over a minute depending on the number of components and the underlying hardware — the API server becomes temporarily unreachable or returns transient errors.

If your GitOps engine installation starts during this window, it fails. The Helm chart gets partially applied, the controllers start trying to connect, they can't reach the API server, and you end up with a crash loop that often looks like a network or configuration problem.

## Why It's Hard to Notice

The cluster health checks that most tools use (`kubectl get nodes`, `kubectl cluster-info`) test the control plane, not the API server's routing layer. You can have a "healthy" cluster where `kubectl get pods -A` works fine, but `kubectl apply` of a webhook-using resource fails with a timeout.

This is the gap. Most tooling assumes that if the cluster is "ready," you can immediately start installing everything. That assumption holds when you're installing a single thing. It breaks when you're stacking CNI → policy engine → cert-manager → GitOps engine in sequence.

## The Fix We Shipped in KSail

KSail already organized cluster bootstrap into two phases:

- **Phase 1**: Infrastructure components (CNI, CSI, MetalLB, Kyverno, cert-manager, Cloud Provider KIND)
- **Phase 2**: GitOps engines (Flux, ArgoCD)

The sequencing was right, but we were starting Phase 2 immediately after Phase 1 finished. "Finished" meant the Helm installs completed — not that the API server had stabilized.

We added a stability check between the two phases. Before starting Phase 2, KSail now requires **3 consecutive successful API server health checks** within a 2-minute timeout:

Three consecutive successes — not just one — because a single successful request doesn't mean the routing is fully settled. You can get a successful response immediately after a webhook is registered, then get a timeout on the next request as the internal state catches up.

In practice, this adds 15–45 seconds to the install time on a fresh cluster. It's a cost worth paying: before this change, Flux/ArgoCD installs on clusters with MetalLB or Kyverno were failing intermittently in CI at a rate that made them unreliable for automated testing.

## When You'd Hit This Without KSail

If you're building your own cluster bootstrap scripts or using Helm directly, you're most likely to hit this when:

- Installing **Cilium** or **Calico** as your CNI (both register webhooks)
- Installing **Kyverno** or **OPA Gatekeeper** as your policy engine
- Installing **cert-manager** (registers webhooks for Certificate, Issuer, ClusterIssuer resources)
- Installing **MetalLB** (registers ValidatingWebhookConfiguration)

The fix in a bare shell script is straightforward — poll the API server until you get stable responses before proceeding:

## The Broader Pattern

This failure mode is an instance of a general problem in layered systems: **the completion of a lower layer doesn't guarantee readiness for the upper layer**. The Kubernetes API server is eventually consistent in its webhook routing, and that eventual consistency window is wide enough to cause real failures.

If you're building platform tooling that installs multiple components in sequence, consider:

1. Using health checks that test the actual operation you're about to perform, not a proxy metric
2. Requiring multiple consecutive successes rather than a single green response
3. Separating infrastructure components (which register webhooks and CRDs) from application components (which consume them) with an explicit stabilization step between

It's a small thing to add, but it's the difference between a reliable bootstrap and a flaky one.
