Currently the only upgrade method is ninja install, which silently clobbers users' customized configuration files. Instead we should provide a reference atrium.conf.example that gets overwritten on upgrade, and leave any existing /etc/atrium.conf intact.
For AUR installs, we only need to add the config files to the backup array in PKGBUILD.
