Flicker in Super Mario World 2

While playing this game with Pocketsnes (on RPI2) you get a black flickering at the top of the screen with this rom (USA). This is noticeable in the into sequence and during gameplay. Anyone know what is causing this and if it can be fixed?

I can reproduce this in Slackware linux, it also occurs in Snes9x2005, but seems to have been fixed by snes9x2010.

The intro also has a rotating blue square during the intro when glowing.(when the island map first loads)
