homogenize Python package repos

To make development in the future a little easier and to be able to cover more of the contribution guides in the shared wiki, it'd make sense to homogenize some of the settings.

E.g., all Python packages should have a similar-looking `pyproject.toml` and `.pre-commit-config.yaml`.

Also, I wanted to migrate all repos to the superior `src` layout.
