Final clean-up of the book #54

There are some final cleanups that need to be done to the book - anything missed should be added to this discussion.

edit gitignore file to remove some unneeded backup/process files (pycache)
remove some of the image files to lighten the repository
add two missing bib references
final updates on analysis.ipynb as pushed in unmerged branch on 05.03.2022
finish germination.ipynb
final readthrough or resources.ipynb
final readthrough of intro.md
final readthrough of README.md
