Upgrade ruff version to >0.16 and downselect the rules

Ruff has introduced a new default with way more rules. Some are good, some are overkill. Staying pinned on old version 0.12.2 (in pre-commit) is not desirable. We should agree which ones we want, or not, and pin them in the config.
