Summary

  • Header claim card — markdownToHtml gains an optional claim field that renders a quoted eyebrow card between the H1 and the meta strip. Supports inline markdown (bold/italic/code); HTML-escaped; whitespace-only values suppressed.
  • MODEL meta item — markdownToHtml gains an optional model field rendered as a MODEL chip in the meta strip, ordered between ANALYZED and CITATIONS. Replaces the removed AUDIENCE item.
  • Audience preset removal — AUDIENCE_PRESETS, AudiencePreset, AUDIENCE_CONFIG, and the --audience CLI flag are removed. All reports use the former general defaults (960 px width, tier-2 sections open).
  • CDN reposition race fix — scheduleReposition now defers via a deferReposition(retriesLeft) loop that polls isViewTransitioning() before calling reposition(), preventing a mid-animation snap. Public scheduleReposition() signature is unchanged (event-listener safe).
  • _transitionDepth timing fix — runPageCollapseGhostAnimation receives a required onDone callback; _transitionDepth is decremented only after both the ghost and content-reveal animations finish (via a pendingAnimations counter), not before they start.
  • useViewportBoundaryGuard flag fix — isViewStateTransitionRef is now only set to true in the layout effect and consumed + reset to false in the sibling useEffect. Prevents a second layout-effect run in the same flushSync batch (CDN sideOffset change) from clobbering true → false before the safety timer reads it.
  • qmd-local-search example — new CLI example using qmd for on-device BM25+vector retrieval; DeepCitation verifies against a parallel PDF corpus keyed by filename stem.
  • Chore — delete teardown-v14.png; downgrade tsconfig.jest.json ignoreDeprecations to "5.0".

Test plan

  • npm test passes (markdownToHtml, cdnPopover, cliIntegration, useViewportBoundaryGuard suites all green)
  • npm run lint clean

  • Verify resize during a page-collapse animation does not reposition prematurely (the deferReposition loop holds until isViewTransitioning() is false)
  • deepcitation verify --md report.md --claim "Did Q1 exceed $4B?" --model "Claude Haiku 4.5" — claim card and MODEL chip appear in the generated report
  • deepcitation verify --md report.md --audience executive — should now error with "unknown option" (feature removed)

CDN scheduleReposition now polls isViewTransitioning() in a rAF loop instead
of firing reposition() immediately — prevents a mid-animation reposition
that was snapping the popover before the collapse ghost finished.

_transitionDepth is now decremented inside the onDone callback fired when
both animations (ghost + content reveal) finish, rather than before the
animation starts. This means isViewTransitioning() stays true for the full
duration of the collapse, keeping the CDN deferral loop active throughout.

isViewStateTransitionRef is now only set to true (never reset) in the layout
effect. The useEffect consumes and resets it after reading, so a second
layout-effect run within the same flushSync batch (e.g. sideOffset clearing
when leaving expanded-page) can no longer overwrite true→false before the
safety timer has had a chance to read the flag.

Adds unit tests that exercise the single-render, double-render (CDN), initial
open, and flag-reset-after-transition scenarios.

Header now renders an optional claim card (blockquote with eyebrow label)
between the H1 and the meta strip when options.claim is provided. Inline
markdown (bold/italic/code) is formatted; HTML is escaped; whitespace-only
values are silently ignored.

The AUDIENCE meta item is replaced by MODEL, shown when options.model is
set. The audience feature (AUDIENCE_PRESETS, AudiencePreset, AUDIENCE_CONFIG,
--audience CLI flag) is removed entirely — width and tier2Open are hardcoded
to their general-preset values (960px / true), keeping the output unchanged
for existing callers.

New CLI example that uses qmd (BM25 + vector + LLM rerank) as an on-device
markdown corpus. Retrieval is fully local; DeepCitation verifies citations
against a parallel PDF corpus keyed by filename stem. Demonstrates the
prepareAttachments / createReport flow for privacy-sensitive corpora where
no content should leave the machine.

onDone was optional but the only call site always passes it — optional chaining
was masking an invariant. Making it required lets TypeScript enforce that
_transitionDepth will always be decremented by callers.

scheduleReposition now accepts a retriesLeft counter (default 30 ≈ 500 ms at
60fps) so the rAF polling loop self-terminates if _transitionDepth ever gets
stuck, falling through to reposition() rather than looping indefinitely.

Update cdnPopover source-invariant test to match the new call-site signature.

scheduleReposition was used as an event listener for resize/ResizeObserver.
The default-parameter circuit breaker (retriesLeft = 30) was bypassed because
event listeners receive an Event object as the first argument — Event > 0 is
NaN, so the retry condition was always false during resize-triggered
repositions. Split into a clean public scheduleReposition() (no params) and a
private deferReposition(retriesLeft) that owns the retry loop.

Also: remove unnecessary `as boolean` cast from cfg literal; fix leading
whitespace in claimCard template literal (would have been emitted verbatim in
HTML output); remove stale "AUDIENCE hidden on default general" comment from
test (audience feature was removed on this branch).

Summary

This PR bundles several independent changes: claim card + MODEL meta rendering, audience preset removal, CDN reposition race fix, view-transition timing fix, useViewportBoundaryGuard flag fix, a new qmd-local-search example, and a substantial API/CLI overhaul (publishVerificationReport → createReport, publish CLI → report CLI, auto-publish removal). The breadth makes review harder and likely contributed to the bugs below.

Bugs

[Critical] stepGenerateHtml writes empty HTML

examples/basic-verification/src/shared.ts after the refactor:

The old code called generateHtmlReport and wrote the result. The new code writes an empty string, silently breaking the step-runner HTML output for anyone using the incremental step workflow.

[Bug] Stale field name in qmd-local-search/src/shared.ts

The rest of this PR renames fullPhrase → sourceContext everywhere else (curl.ts, fixture-to-html.ts, step-runner.ts). The new example missed it — this silently produces undefined and suppresses the "Claimed" display line.

[Bug] deferReposition RAF chain cannot be cancelled mid-flight

When scheduleReposition fires while deferReposition is already recursing, cancelAnimationFrame(positionRafId) only cancels the outermost frame. The inner callback has already overwritten positionRafId, so the old recursive chain runs to completion as a ghost. Repeated resize events during an animation accumulate stale chains. Fix: capture the RAF id before recursing and cancel it, or use a generation counter.

Breaking changes not highlighted in the PR description

  1. publishVerificationReport removed, createReport added — No backwards-compat alias. SDK callers break at runtime with no migration path.
  2. PublishVerificationReportOptions replaced by CreateReportOptions — Typed consumers break at compile time.
  3. --no-publish / --publish become unknown flags — Removed from booleanFlags in verifyHtml but not listed as removed in VERIFY_HELP. CI scripts passing these flags will misbehave silently.
  4. publish subcommand removed — deepcitation publish now errors with unknown command. No deprecation notice or migration note.
  5. AUDIENCE_PRESETS, AudiencePreset, AUDIENCE_CONFIG removed from exports — Downstream consumers break at compile time.

Smaller issues

  • Stale JSDoc in markdownToHtml.ts: the model field comment says "ordered between ANALYZED and AUDIENCE" but AUDIENCE was removed. Should read ANALYZED → MODEL → CITATIONS.
  • report CLI hangs on interactive TTY — no process.stdin.isTTY guard; running deepcitation report --attachment-id foo without piped stdin hangs indefinitely.
  • renderVerifiedHtml.ts imports from ../cli/markdownToHtml.js — src/render/ depending on src/cli/ inverts typical layering. markdownToHtml should live in a shared location.
  • Zero integration tests for the new report command — 330 lines of publish tests were deleted and not replaced.
  • Missing newline at end of DeepCitation.ts — flagged explicitly in the diff.
  • postinstall downloads ~200 MB GGUF model in the qmd example before users read the README. Gate it behind an explicit bun run build:corpus rather than postinstall.
  • Record<string, any> in qmd-local-search/src/shared.ts — the Verification type is already exported by the package; using it would have caught the fullPhrase rename at compile time.

What is well done

  • The useViewportBoundaryGuard fix (set isViewStateTransitionRef only to true, consume + reset in the sibling useEffect) is clearly motivated, well-commented, and the new tests cover the CDN double-render scenario precisely.
  • The _transitionDepth onDone-callback fix with pendingAnimations counter correctly delays decrement until both ghost and content-reveal animations finish.
  • Claim card HTML is properly escaped; whitespace-only suppression is tested.
  • tsconfig.jest.json ignoreDeprecations downgrade is a safe correctness fix.
  • Corpus markdown files are high quality and usable as retrieval test data.

Recommendation

Fix the stepGenerateHtml empty-write and stale fullPhrase reference before merging. The breaking API/CLI changes need changelog entries or a migration guide. Add at least a happy-path integration test for the new report command.

- EvidenceKeyhole now sets data-dc-source-anchor-x/y on the keyhole
  element so buildGhostTarget can compute imageOffsetLeft + anchorX×imageW
  instead of always using the viewport center (srcW/2, srcH/2).
  Fixes ghost overshoot when a width-filled image has annotation off-center.
- buildGhostTargetFromViewport keeps viewport-center anchor (miss/not_found
  has no annotation; fall through to srcW/2 is correct there).
- Add will-change: filter to ghost container for blur compositor hint;
  add will-change: transform to ghost img to avoid per-frame repaints.
- Locate-icon pulse: slower timing (120/80ms), neutral --dc-muted-foreground

publishVerificationReport → createReport (src/client/DeepCitation.ts): The old method accepted (html, verifyResponseJson, options) and POSTed multipart form data to /v1/verification-reports. The new method accepts (attachmentId, llmOutput, options) and POSTs JSON to /v1/reports. Users who call publishVerificationReport will get a compile error with no upgrade guidance. A changelog entry or deprecation notice in a prior release would make this cleaner.

AUDIENCE_PRESETS / AudiencePreset / AUDIENCE_CONFIG / --audience flag: These are removed without a changelog entry. Any consumer who imports AudiencePreset from the package will silently get a type error at compile time. Worth calling out explicitly.

If these are intentional breaking changes targeting a major version bump, the PR description should say so.

deferReposition — missing last-resort fallback

If the view transition takes longer than 30 frames (~500 ms at 60 fps — unlikely but possible on slow hardware or with very long custom transition durations), the loop exhausts without ever calling reposition(). The popover will remain mis-positioned until the next resize event. Consider calling reposition() on the final retry regardless:

isViewStateTransitionRef — reset timing in cleanup path

The PR correctly adds isViewStateTransitionRef.current = false in the sibling useEffect body after reading the flag (good). One edge case: if useLayoutEffect sets the flag to true but the component unmounts before the useEffect fires (e.g. rapid open/close), the flag is left as true on the ref object. On the next mount cycle a new ref is created so this is harmless today — but worth a comment near the reset explaining why cleanup isn't needed.

runPageCollapseGhostAnimation onDone callback

The PR description calls this parameter "required". If the TypeScript signature is onDone: () => void (non-optional), all internal callers must be updated — that's correct. But if it was made optional (onDone?: () => void) for backward compatibility, _transitionDepth would never be decremented when omitted, causing the transition depth counter to drift. Please verify the parameter is non-optional at the call site.

tsconfig.jest.json — moduleResolution upgrade risk

Changing from node10 → node16 requires all test imports to have explicit .js extensions. If any test file does a bare import { foo } from "./bar" instead of "./bar.js" this will silently fail or produce confusing errors. The CI run should catch this, but it's worth confirming npm test passes cleanly after this change specifically.

renderVerifiedHtml tests are bun-only

The new renderVerifiedHtml.ts module is exported from src/index.ts as public API, but its tests run only under bun and are excluded from Jest. This means regressions to renderVerifiedHtml won't surface in the main npm test suite. Consider either adding a Jest-compatible test alongside the bun tests, or at minimum noting in the test plan that bun tests must be run separately.

@tobilu/qmd package name vs linked repo

examples/qmd-local-search/package.json lists "@tobilu/qmd": "^2.1.0" but the PR description links to github.com/tobi/qmd. The npm scope (@tobilu) and GitHub handle (tobi) differ — please confirm these resolve to the same package, and that ^2.1.0 is a published version.

The example requires "node": ">=22.0.0" while the main package requires >=18. This is fine for an example, but it should be prominently noted in the example's README (the current README links to setup but may not warn about the version gap).

Minor nits

  • ZoomToolbar.tsx: Moving locateIconStyle from the inner <span> to the outer <button> — the commit message says this is intentional, but a brief inline comment explaining why (e.g. "style must be on the button for the pulse animation to target the correct element") would help future readers.
  • data-dc-source-anchor-x / data-dc-source-anchor-y: These new data attributes are emitted on the keyhole container in EvidenceKeyhole.tsx. If they're intended as part of the public DOM API (e.g. used by user-supplied CSS), they should be documented; if they're internal implementation details, a comment to that effect would prevent confusion.
  • tsconfig.json exclude pattern: src/**/__tests__ is strictly better than src/__tests__ for nested test dirs — good change.

What's well done

  • The pendingAnimations counter pattern in runPageCollapseGhostAnimation is the correct fix for the _transitionDepth drift bug — simple and correct.
  • The useViewStateTransitionRef "only set true, never clear in layout effect" fix is a clean solution to the double-render clobber problem.
  • CSS token refactor (DC_ROOT_TOKENS, var(--dc-*)) is a meaningful architectural improvement.
  • New useViewportBoundaryGuard.test.ts with 4 targeted regression tests for the flag behavior is excellent coverage for a subtle React hooks interaction.
  • HTML escaping on the claim field (preventing XSS in report output) and whitespace-only suppression are both handled correctly per the description.
  • basic-verification example simplification (replacing 5 local steps with createReport()) is a much cleaner developer experience.

CodeQL flagged 5 high-severity ReDoS vulnerabilities in reportUtils.ts:
- stripExistingInjection: `<script[^>]*id="dc-data"[^>]*>` and related
  patterns with multiple [^>]* groups on uncontrolled HTML input (O(n²))
- autoFixDisplayLabels: `[^>]*\sdata-citation-key=...[^>]*` on full HTML

Replaced all regex-on-HTML patterns with indexOf/lastIndexOf string scanning.
Regex is only applied to bounded substrings (opening tag, trimmed prefix),
eliminating the superlinear backtracking path.

The `changed` variable was set to false then unconditionally set back to
true before the loop end — the while(changed) guard never gated anything.
Replace with while(true) + the existing break exits, which makes control
flow explicit.
