For #324. A large part of this is fronting all of the "does this reaction have a MF term?" logic before any part of the reaction is emitted to OWL. This removes the complication of having to track/remember individuals that need to be deleted later, once a reaction is deemed skippable.
Note this does not include code that merges successive reaction sharing the same MF and enabler. That will come later.
This also reverts the BP-annotated reaction node code from #318.
