fix(test): probe R once so the guard answers what the consumer asks - #47
Conversation
The live-R guard asked a different question from the record it stood in front of: it probed an empty package list, its consumer probed the four in R_PACKAGES, so on any checkout where R answers but the packages are absent -- every bare checkout -- the guard reported ready and the consumer threw outside any try, erroring the testset before its first @test (#43). The @info branch could not fire for the case it was written for. provenance.jl now answers the question once. RProbeStatus carries a status (:ok, :packages_missing, :r_unreachable, :no_lockfile) beside the record, and r_probe_status performs the single probe whose record the suite then asserts on, so guard and consumer cannot diverge. The failure's component names travel as a ProbeFailure field rather than as prose, so classification is a field read, and probe_r collects every absent package instead of stopping at the first: four missing packages report four. The skip is loud and named: the testset is titled with the status and the reason -- "r - not probed (packages_missing): ... dada2, Biostrings, ShortRead, vegan" -- and recorded with @test_skip, so it lands in the summary's own Broken column rather than in an @info that scrolls past. On CI, where ci.yml installs R and restores all 79 packages from renv.lock, the same block is a hard assertion: a skip there is a provisioning regression, not a bare checkout. The negative control is pure and runs everywhere the live probe skips: :r_unreachable, :packages_missing and :no_lockfile are asserted to be distinguishable in both symbol and text. Verified against the real module on a box with R 4.5.0 and none of the four packages: the :packages_missing path is exercised live, names all four, and records Broken rather than passing or erroring. 🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win
Make the single-probe assertion non-self-matching.
This assertion matches its own "PV.r_probe_status(" string literal. It also matches the separate negative-control call at Line 551. The test can therefore pass if the live probe call is removed or duplicated.
Isolate the live-probe source and assert that it contains exactly one dynamically constructed needle.

Closes #43.
The defect
The guard asked a different question from the record it was standing in front of:
test/unit/test_provenance.jl:439-448above,src/core/provenance.jl:292the fourpackages the second call requires. On any checkout where R answers but the packages
are absent — every bare checkout — the guard reports ready and the consumer throws
outside any
try, erroring the testset before its first@test. The@infobranch cannot fire for the case it was written for.
The fix
One probe, one answer, reused (#43 criterion 1).
provenance.jlgainsThe testset now calls
r_probe_status()once and readsstatus.record— the recordthe guard produced is the record the assertions run against, so the two questions
cannot diverge.
r_probe_statusasks about the checkout before it asks about R, so amissing
renv.lockis reported as:no_lockfile, not misdiagnosed as an unreachableinterpreter (criterion 4's distinctness, third case).
Skips loudly and passes, naming every missing package (criteria 2 and 3). When the
probe is not
:okthe testset is named after the status and the reason:and the miss is recorded with
@test_skip, i.e. in the summary's own Brokencolumn rather than in an
@infothat scrolls past. On CI the same block is a hard@test:ci.ymlinstalls R and restores all 79 packages fromrenv.lock, so a skipthere is a provisioning regression, not a bare checkout — the same reading the tool
loop above already takes.
ProbeFailurecarries the names as data. A newmissing_packages::Vector{String}field (a 2-arg constructor keeps every existing call site and
.component/.reasonreader working) separates which packages from the prose in
reason, soclassification is a field read rather than a text match.
probe_rnow collects everyabsent package and throws once instead of dying on the first: four missing packages
report four.
Acceptance criteria
r_probe_statusreuses the record. A testsetreads the suite's own source and refuses a narrowed list (
packages = String[])creeping back in — a source check because the machine it must hold on is the one
with no R, where a skipped assertion asserts nothing. In the
:okbranch,collect(keys(record.packages)) == PV.R_PACKAGESstates the invariant directly.:r_unreachable,:packages_missingand:no_lockfileare distinct statuses,distinct
reasontexts, and are asserted distinguishable in a pure testset thatruns on every machine — including the ones where the live probe skips.
Verification
