Sync .machine_readable to current rsr-template scaffold (estate umbrella)

Relegated from the proof/checkpoint thread. The three repos' .machine_readable/ is behind the current rsr-template scaffold. The 6a2 + ANCHOR + clade + (ochrance) debt/coverage are refreshed; the scaffold sync is what remains.

Missing vs rsr-template (all repos): ai/, compliance/, configs/, policies/, scripts/, 0.1-AI-MANIFEST.a2ml, ENSAID_CONFIG.a2ml, root README.adoc, root-allow.txt, and the new bot_directives/ (hypatia / gitbot-fleet / .git-private-farm).

Blocked on: rsr-template + standards in session scope (so file contents can be copied, not fabricated). Resolve Flag A first/with this.

So the scaffold sync is genuinely outstanding; the two files the checklist expected are the two that exist. Note the estate's own check-root-shape.sh gate cannot run in this repo until the allowlist-side work here is finished — worth keeping in the acceptance criteria.
