Allow users to define multiple inputs via config, following the standardized multiple input support implemented in the pathogen repo guide.¹ Resolves #106 Resolves #82 ¹ <nextstrain/pathogen-repo-guide#91>
Include changes to Pathoplexus data source and configuration changes for multiple inputs.

Description of proposed changes
Allow users to define multiple inputs via config, following the standardized multiple input support implemented in the pathogen repo guide.
(I had originally only intended to move inputs to config params, but it didn't take that much more effort to add multiple input support.)
