Strand orientation was assigned to all 1,517 consensus sequences and the previous library maizeTE04092026 was moved to history/. Strand calls are encoded as tab-separated metadata in each FASTA header (e.g., `>CRM1_6867nt#LTR/CRM\tstrand=+; evidence=TEsorter`). Of the 1,517 sequences, 762 (50%) received a strand assignment (643 `+`, 119 `-`); 755 remain `strand=?` where evidence was insufficient. All sequences are reported on the (+) strand: the 119 originally assigned `strand=-` were reverse complemented and their headers updated to `strand=+`.

**Stranding Pipeline:**

Strand orientation was determined using a four-tier evidence hierarchy applied to the full B73 TE consensus library (11,483 sequences), from which the 1,517 MTEC sequences are a subset.

* **E1 — TEsorter (primary):** Protein domain orientation was inferred from [TEsorter](https://github.com/zhangrengang/TEsorter) output. RT and integrase domain alignments were used to determine the coding strand for LTR retrotransposons; TIR transposase domains for DNA transposons. E1 provided strand calls for 1,030 elements across the full library and was treated as the highest-confidence evidence tier.

* **E2 — HMM domain scanning (HMMER):** For elements left unresolved by E1, 6-frame translation was searched against TEsorter-bundled HMM databases. No elements received an E2-only call in this library.

* **E3 — IsoClassifier (long-read isoform data):** Strand was inferred from B73 long-read isoform alignments classified with [IsoClassifier](https://github.com/cgooden-TE/LTRRT-Promoter-Suite/tree/main). TE consensus copies were mapped to isoform-supported gene models; the majority strand of mapped copies was assigned to the consensus. E3 provided calls for 51 elements, 43 of which were concordant with E1. Four cinful_zeon (LTR/Gypsy) elements showed E1/E3 conflict; E1 was retained in all four cases.

* **E4 — LTR cluster propagation:** Strand calls were propagated within clusters of related LTR-RT sequences identified from the B73 TE annotation GFF3. Copies sharing high sequence identity were grouped; if a cluster contained a stranded member, that call was extended to unstranded relatives. E4 resolved 3 additional elements.

Where multiple evidence tiers agreed, the call was assigned high confidence. E1 was authoritative in all conflicts.
