Personal-Genome-Pipeline is an open-source, 31-step whole genome sequencing (WGS) analysis pipeline designed for personal genomics on consumer hardware. Every step runs in Docker containers, requiring no manual tool installation. It covers the full workflow from raw FASTQ to clinical-grade reports: alignment (minimap2), variant calling (DeepVariant), annotation (VEP + ClinVar), pharmacogenomics (PharmCAT + CPIC), structural variants (Manta + Delly + consensus merge), polygenic risk scores (plink2 + PGS Catalog), ancestry PCA, CYP2D6 calling (Cyrius), and HTML report generation.
