Importing

Importing steps are the first stage in the workflow of every run in PROTZilla. In these steps, the program is provided with all the necessary data sets required in the following steps.

Example Import

Example Dataset Import

Fasta Import

Fasta Protein Sequence Import

Imports protein sequences from a FASTA file (*.fasta, *.fa, or *.faa). PROTZilla extracts the protein identifier and amino acid sequence for each entry.

Metadata Import

Metadata Import

Imports sample metadata from a table file and links it to the imported protein data.

Example metadata file:

Sample Group Batch
AD01_C1_INSOLUBLE_01 AD C1
AD01_C1_INSOLUBLE_02 AD C1
AD02_C2_INSOLUBLE_01 AD C2
CTR01_C1_INSOLUBLE_01 CTR C1
CTR01_C2_INSOLUBLE_01 CTR C2

Metadata column assignment

Renames metadata columns so they match the column names expected by PROTZilla, such as Sample, Group, or Batch. This is useful when the imported metadata file uses different column names.

Peptide Import

MaxQuant Peptide Import

Imports peptide-level data from a MaxQuant peptides.txt file. PROTZilla extracts peptide sequences, protein identifiers, sample-specific intensities, and PEP values for use in peptide-based analyses. For details about the file format, see the MaxQuant peptide table documentation.

Protein Import

DIA-NN Import

Imports protein quantification data from a DIA-NN protein group matrix (*.pg_matrix.tsv). Protein identifiers can optionally be mapped to UniProt IDs. For details about the file format, see the DIA-NN documentation.

MaxQuant Protein Groups Import

Imports protein quantification data from a MaxQuant proteinGroups.txt file. Users can select the desired intensity type and optionally filter proteins identified only by site or map protein identifiers to UniProt IDs. For details about the file format, see the MaxQuant documentation.

MS Fragger Combined Protein Import
